I have chomp holes in a couple of pseudobulbs, Cattleya, Cymbidium. I left them alone with no adverse effects. I haven't seen any blackening or mold. I'd suggest that unless they are rotting, leave them as undisturbed as possible. Maybe spray a bit of Physan or other fungal/bacterial control agent in the chomp hole.
